since the old trans is already yours, you might as well tear it down and check it out to see if you can get it going again. 2200 to swap a transmission is really expensive sounding. swapping transmissions is way easier than rebuilding on so i would think you could save money by doing the swap...

you can put cj doors on a yj. the pull handles are different to open the doors, is how you tell. yj have little plastic pull handles that pull horizontally and cj have a larger pull handles that pull vertically. yj door cj door

Does your radiator have trans lines going to it? If so, you can take thise and route them to your cooler and leave the radiator out of the loop, or attach your cooler on the line from the radiator back to the transmission

Does your aw4 have in and out places to attach to? It must. Our 95xj had the fsctory tow package and had a cooler from the factory, i think. Let me google some

I have not heard of those yransmissions having issues, i have had a bunch of cherokees, too, and a number went over 250 amd two over 300k miles before the wife got bored and sold them. You can try changing the fluid and filter and see if it helps but maybe google to see if anyone has had...
