I discovered this weekemd that both sway bar links on my '04 Wrangler X are broken. I purchased stock links since this is my daily driver with no lift. Removing the broken links went well. My problem is how do I tighten the nut that fastens the link to the sway bar? The whole stud turns. What am I missing?

you mean the right side of this image right?
I believe that you'll need to put pressure on the link (jack up that side of the Jeep so that the swaybar is pulled tight). You should then be able to tighten the nut on top.
Torque them to 40 ft/lbs on ball and 70 on bottom.
