I drove into a ditch ...yes on purpose at less then 5 mph. MY jeep made a loud popping sound now it knocks I believe in the transmission , any input on what might have happened ? I also am wondering how hard it is to change from a manual to an auto trans and what trans should I look for for ?

I wouldn't be too quick to think it's the transmission, many other things would break from such a maneuver before the thanny. I'd check front axle ujoints, driveshaft ujoints, and rear axleshafts first.
